My client has a homegrown system and wants to update company properties (custom and default) via API. Is this the correct set of instructions for them to use: https://developers.hubspot.com/docs/methods/companies/update_company

Yes, it is. If your client wishes to update multiple companies, they could also use the batch endpoint or just do an import.
